I am currently deployed to Kuwait and it is very hard to find good shoes over here. I have my wife statewide sending me a pair of shoes.....but could take uptown 3 weeks to get them. I have currently been using my eliptical barefooted for about 4 weeks 3-5 times a week and am getting some ankle pain

Could help strengthen the feet, engaging small support muscles that would not be used in supportive shoes. Running barefoot would be another way to accomplish this, but be careful, injuries could occur. I dislocaed the cuboid and tore ligaments in the bottom of my foot running shoeless.

I squat barefoot. I don't think what you are doing will hurt you.

The elliptical is bad for your ankles. Your knee & hip go through the normal gait cycle while the ankle remains relatively fixed. Normally this leads to knee pain, but in your instance it sounds like it is happening at the ankle. Is it foot or ankle pain?
If sense were common, everyone would have it.

I use the elliptical in my Vibram Five Fingers, which is almost barefoot and I love it.
