What I've Noticed About Digestion...

When I was on the Atkins diet, I had little to no problems with digestion, bloating, diarrhea, and stomach issues. I ate like induction (no starches or sugars) for almost 8 months. I know that this was not a smart thing to do, but I did and it felt good. I felt light and energized for the first time in my life. Eventhough I was eating mainly whole eggs, chicken, pork, turkey sausage, full fat cheese, salad, and brocoli. When I introduced whey protein, my weight loss slowed and I did start to notice that my stomach was begin to get bigger. When I added back the starches, even up to today, my stomach irregularities came back and are still here now.
Recently, I started looking into the issues of digestion. I've been seeing articles talking about how toxic certain food combinations were to the body.
And ironically enough, the protein/complex carb food combo is supposed to be one of the worst. But how could this be? Its like the stable meal for bodybuilding.
I'm looking for the answers to some questions about digestion, but am not getting them. My question deals with what the bodybuilding community suggests as a healthy bodybuilding meal (i.e. protein, complex carbs, healthy fat) versus what research is saying about food combinations like this actually sitting in the digestive system rotting and fermenting and little to no absorption taking place. Of course, the protein, complex carbs, and healthy fat meal is the staple of the bodybuilding diet. But there is a question of if all of those elements in that meal are even being absorbed and are not causing allergens. Bloating and indigestion issues seem to be a big issue with bodybuilders. And if these elements are not being absorbed, why is this meal combination being recommmended?
And also, does the low carb, Higher protein diet work so well for body recomposition because of increased digestion and absorption because of less competition between carbs and protein because there is less alkaline?
If I am wrong, please let me know with some information.
Also, most protein shakes swell me up like a walrus anytime of the day. I try to grab a shake while on the clock at work, and I do sip it, not neck it. I swell up like a walrus.

It varies from individual to individual, some people can eat shit loads of ice cream, cakes, and pizza and nothing happens to their body I personally break out in pimples (nasty I no),l other seems to look @ food and pack on pounds. You have to experiment with different forms of carbs and protein, it could just be that ur body is not used to weigh protein, when I first started taking whey, my stomach cramped and I got painful trapped wind, and increased gas

Your body just 'forgot' how to digest carbohydrates after YOU HAVE NOT GAVE IT ANY FOR 8 MONTHS!
Never exclude carbohydrates completely.Even if you are doing Keto, take the refeeds seriously, not skip it. You are a bodybuilder, not a diet plug.
