Stretch.. and when you squat, go ATG.

First check your form. Bad form will definately put unnecessary stress on the knees. If they are inflammed and hurt now, don't do anything that requires knees for a few weeks and let the inflammation go down.
I must not fear. Fear is the mind-killer. Fear is the little-death that brings total obliteration. I will face my fear. I will permit it to pass over me and through me. And when it has gone past I will turn the inner eye to see its path. Where the fear has gone there will be nothing. Only I will remain...

Ass to ground. Does the leg press hurt your knees? And are you pushing through your heels and not the ball of your foot?

Through your heels. I can almost gaurantee if you start working legs on a regular basis, lightly to start out, your knee problem will go away.
