during rep.....breathe in or out?....I've been breathing in and holding my breathe while contracting each rep

The general rule is to breathe out when exerting, which in this case would mean, doing so when shrugging upwards. That said, I wouldn't worry too much, and would allow your breathing to come naturally.

I breath in and rep, and out on the downward motion of the shrug. For other lifts like squats and bench etc, I breathe out when exerting.
