the knees should track over the second and thrid toes and stay in that plane through out the entire movement. To much bowing in and out is not good as it places stress on the tendons. try and stay tighter.
I've noticed that when I squat I have begun to widen my knees when going down, and bring them together when coming up. My feet arent moving, just the side to side motion of my knees is happening.

Although there could be other issues at play, I usually jump to glute activation as being the culprit when dealing with the knees buckling in during a squat. You might also have weak adductors, and they could potentially use some activation work as well.
The muscles could also be active, but not strong enough. From my experience though, it's usually not a lack of strength but the result of improper firing patterns.
The only time it's bad to feel the burn is when you're peeing...
