Hey P-funk! This is right up your alley. Could be we have a knee hip joint alignment issue. Hope you don't mind me dropping this one into your lap, and chiming in with the choir.
When I do any type of squat or variation (including machine squat) my knees hurt during the exercise. I went to the doctor and got an x-ray but she says nothing is wrong with my knee, my knees also hurt when I run/play sports etc. what should I doTake supplements or what? Is there exercises that can strengthen the knee joints?

Xrays not going to show anything, you need an mri to be sure there is no damage.
Magnetic resonance image. Yes the dr would know about it, but its expensive and unless the doctor thinks you have a problem they wont order it. Mine was a grand out of my pocket, otherwise it would have been a 6 month wait. It will show soft tissue damage, most likely were the pain is coming from.
I did have a traumatic injury to the knee which wouldnt resolve itself, hence tissue damage was obvious.
BTW xray showed my knee was fine too.
There might not be any damage...
It may be acute tendonitis of the patellar tendon...
These symptoms take sometimes weeks of rest to go away
and will return instantly upon reactivating the knee joint...
If you are doing heavy squats there may be cartilage damage
occuring from simple wear, this can USUALLY be identified by a
"GRAVEL-LY" sensation in the kneecap, and alot of clicking and noise
If you are squatting to extremes, just know that the force being transferred
across the knee joint multiplies, as the degree of the angle of the joint decreases...
So watch out for those clicking sounds, they could be an early warning sign of serious trouble to come -![]()

Just wanted to add this- I am 15, around 230lbs (fat), 6ft
well.....
first thing is:
1) you need to loose weight! all that weight is not good for your knees. Quit making excuses in your journal and start dieting all ready. you waste more time!
then, after watching the video of your squat:
2) flexibility flexibility flexibility.......your knees hurt no doubt because you are tight as hell. you need to stretch the heck out of your hip flexors and more importantly your TFL! I know you are slacking on your training program because you said so in your journal. Which also means that you are slacking on the flexibility routine. You need to be doing that stretchign everyday! problems don't fix themselves......you have to be proactive. STOP WASTING TIME.

When I squatted and hit legs at my heaviest...
I was also close to the most flexible I have been.
Stretching and flexibility needs to become part of your everyday workout
just like curls, or benchpress, or squats...
