Sounds like a flexibility issue to me. Youre going to have to get an assesment from a trainer, but from what you see in the mirror are your knees bowing in or out? Heels coming off the ground? How low are you going?

Lots times a joint pain is reflecting an inflexibility in a muscle or joint LOWER than the joint that hurts. Could be part of the issue.

Go to a doctor and get an x-ray to see if there is something broken/fractured/etc. If not, stretch, and foam roll.

leg extensions will strengthen the quads.

the quads operate on the knee joint. obviously.

Leg extensions, if you have good form throughout those and concentrate also on lengthening into them and releasing your contraction at lenghth along the eccentric portion, will also help your pelvic flexibilty.
It seems like everyone's agreeing that 's what the problem is.
When I'm not flexibile I find myself that it feels less comfortable and pulls in places it otherwise doesn't. With your knee being previously injured, with all that dense scar ( ?) tissue, it probably gives you less room to align your connective tissues up in to support the movement. It's when they're out of alignment or kinked in the wrong place that you get less tauque out of them. .. and in your case, increase your risk of further injury trying to execute a movement you dont have enough rom to do as easily. I would try to focus on some lower body stretching regime .. hip to foot.
P-Funk posted an article on stretching not long ago that may be of some help to you. If you have no luck there, look at some callesthenics like yoga or pilates.. for just maybe a regular 20 minute or so commitment, you could resolve your issue entirely.

Try squats with just the bar for awhile.

To much? Try squats with no bar.

To much? Try squats below the lat machine with your arms hooked over the bar. Set the peg where you need it to lighten your body weight. That's what I came up with for my wife that has never been in a weight room. Maybe it will help?
