How to find "hidden" files?

Hey computer people

Did a scan on my system last night and it said I had hundreds of "hidden" files on my system. I have a firewall and anti-virus program that is brand new, but I'm wondering how to track down where these files are and what they do...and get rid of them.

Any programs that will help detect these files and figure out what they are doing to my system?
 
I didn't think hidden files were a big deal either...but according to the disc scan I have 641 of them, which to me sounds like a lot.

I already have Ad-Aware...my McAfee Disk Cleaner also cleans a lot of that stuff out. I guess I'm just paranoid after being hacked for so long a while back. I'm worried there is still stuff on my system that I can't get rid of.
 
Alot of files are hidden because they should not be user-moddified, which is the intent of hiding them.
 
Mudge and Prince are right... I'm willing to bet those hidden files are all system files and/or files needed to run all your regular programs.

They are hidden so people don't mess with them and DELETE them ;)
