Whatever you do, flat/incline/decline/flies/crossovers/pec deck/dips is going to affect the entire pec major and pec minor as well as assisting muscles.
Now having said that, I believe different angles does cause more stain on different parts of the muscle than others so it would be a good rule of thumb to incorporate more than one movement per workout.
As for the lower portion of the pecs, I believe declines my help.
