Take out the pushups from A and put them before bench.

Agreed. Throw in two deadlift variations into your program. Conventional deads and a unilateral variation would be wise.

I would honestly remove all the isolation work.

When you say Military Press you mean standing right? Just want to make sure because a lot of people don't realize it's a standing press. I would add one more vertical push. How about Olympic Bar Corner Press? Or, toss in a dynamic full-body lift like a Hang Clean, which, while more of a lower pull, is still heavy enough on the shoulders to substitute it for another overhead press. I've always put Hang Cleans in my vertical push.
